He likely couldn't see that from the angle he was at.  Same with the linesman, who had players between him and the incident.  If you don't see it, you can't disallow it.

Having said that, if not legit, that call was PURE JUSTICE.  Remember, it was Brazil who were the beneficiary of a terrible goal that was disallowed against them in their first game against Ecuador.  Brazil should have lost that game 1-0, in which case they would have needed a win, not a draw against Peru to advance.  Instead, they got a point against Ecuador, and only needed a draw against Peru.  Of course the media and most fans are just talking about Brazil getting screwed, because it's apparently ok to screw over little teams in the first two games, as long as one of the big boys don't get screwed over in the third game.  How unfair would it have been for Peru to go home because Brazil got the benefit of a shitty call in an earlier game?  Even if Brazil got the benefit of both calls, they still would have only managed to beat Haiti.  They deserve to go home.

If they had an official at the goal line like they do in the Euros, both calls likely would have been correctly made and Brazil still goes home.

Here's the Ecuador goal that wasn't given (they said it was out of bounds...it wasn't...the whole ball has to cross the line), which almost caused Peru to go home early:
