I don't think he's afraid of Trump.

Was he willing to do time to protect his family? Is that why he wouldn't fully cooperate?

Cohen completely cooperated. The crimes were just serious enough that the DA didn’t want him just walking. They also might want to keep him under wraps to see if that shakes anything Elsie out of the tree. Mueller knows everything.
